what food are you feeding your system

Another reason for not running 12/3 is that you do not want to share the neutral. The current in the neutral conductor would be the sum of both loads, not good.
 
What's the difference between 12/3 and 12/2 + a bare ground?

Arent they both 3 conductors and connected the same way?
 
12/2 Romex Cable used for indoor wiring implies 2 Conductors (white and black) + the bare gnd wire.

12/3 Romex Cable used for indoor wiring implies 3 Conductors (white, black and red) + the bare gnd wire.
 
So your black and red are the power. White is common and the bare gnd wire.

So your concern with the White common is that it is 12 guage 20 amp service, and because you have a red 20 amp and a black 20 amp you want to have two white 20 amp returns to common?
 
The best way to run discreet 120V branch circuits is to run 12/2 for a 20 Amp and 14/2 for a 15 Amp.

Black - Hot

White - Neutral

Bare - Ground
